Lee missed the cut at the Dell Technologies Championship in Norton, the second event on the four-pronged, season-ending playoff series.
Lee's points ranking needed to be in the top-70 at the conclusion of the tournament on Tuesday (NZT) to advance to the next event in Illinois.
His position fluctuated as the last two rounds played out but he finished with a ranking of 69th, meaning he narrowly qualifies for the lucrative BMW Championship starting on September 17.
Lee, 27, will need to resuscitate some form, having missed the cut at four successive tournaments.
Meanwhile, American Justin Thomas powered to a three-shot win in Massachusetts, courtesy of a closing five-under 66.
The recently-crowned PGA Championship winner's 17-under tally trumped compatriot Jordan Spieth.
Spieth's runner-up finish lifted him past another American, Dustin Johnson, into the lead in the season-long FedEx Cup points rankings.
